If you know that you wish to eat a potato with cheese, it should not lechatchilah be cooked in a meaty pot, even if the pot is not a ben yomo (it has not been used for meat in the last 24 hrs). However, if the potato is dry and placed on a clean plate, heating in the microwave would not have the same status as cooking in a pot, and it would be permitted to heat the potato even if the intention is to eat it with cheese.
