Certainly.
Even if a person still doesn’t observe Shabbos, every part of Shabbos observance that he/she performs is worthwhile, and this is certainly true for the Shabbos candles, which also have special symbolic meaning.
Of course candles must be lit before the time when Shabbos commences (some minutes before shekiyas hachamah); lighting them after this time is forbidden.
