If a Cohen is called to the Torah and is not present, and there are no other Cohanim there, may a Levi or Yisroel be called up by their name?

No, he should make the berachah without being called up by name.
The Shulchan Aruch (135:11) rules that this is done because of a concern that people will think the Kohen is disqualified, and this concern is identical for the case of a substitute Kohen or for a Yisrael who will be called up in his stead.
