In consultation with a kashrus professional, instant coffee of all types is certainly cooked. However, there are some new types (such as Nestle’s Barista) that include a small percentage of micronized coffee, and that component is not cooked. That coffee indeed does have an issue to use it on Shabbos, according to some poskim it is permitted in a kli sheini however it is preferred to do it in a kli sheleishi.
