My wife told me that a few days b4 our wedding when she went to the mikvah she had baked with colored sprinkles and after the mikvah the colors were still visible on her skin. Were we over on nidah

You were not over on nida. Although we l'chatchil she should remove any chatzitza, and discoloration, however post facto, it is not considered a chatzitza being that it is only a color and it doesn't have any body to it.
