My mezuzot are in clear cases, but were rolled in a way so that for some of them, only the d' / y' of the s ' d' y' on the outside are visible. Should they be re-rolled so that the shin is visible as well, or is it sufficient that a majority of the name is showing, perhaps in conjunction with common knowledge of what that first letter should be, or even the presence of a shin on the case itself (less likely to be useful)?

The mezuza is still alright even though you don't see the whole name. The idea is that when you can see the name it will remind you that it is Hashem who is protecting you, and you have this, even though you don't see the whole shem.
