The issue with saying Kel maleh rachamim is not because it is the Omer, rather that we don't say it on days that we wouldn't say tachanun, such as during the whole month of Nissan, Rosh Chodesh, between Rosh Chodesh Sivan and Shevuos, Chanukah, Purim, etc. Even on days that we don't say it, there are plenty of things that we can do, such as learning Mishnayos, or saying Tehillim. Additionally giving tzedakah for the merit of their soul is very helpful for them, (possibly even more so than actually saying Kel Maleh Rachamim).
