Yes, although the obligation of the berachos came into effect at the time of eating, the actual berachos were made in the next day, and they will count towards the next day’s 100 berachos.
The exception to this rule is during tosefes Shabbos, the time that is “added onto Shabbos” during the course of Shalosh Se’udos. Because the kedushah of Shabbos extends beyond its formal time of departure, the berachos of benching for the third meal are part of the tally of Shabbos, and not of Sunday.
