This sounds very unfortunate. Without judging your son, unfortunately, his marriage to her is a sin, as we may not intermarry. Therefore, even if you want to daven for her, it should not be done at the sefer torah, where it is written that they may not be married. Therefore, you should not make a misheberach for her.
